Messed up wiring, need help

After owning my car for a year and a half I finally started having electrical issues(I knew they'd come eventually). One day it kinda started not charging. Every time I drove the car it was getting weaker. I gave it the voltmeter test and the "yank the ground" test and both confirmed that somewhere the car wasn't charging.

After looking into the lack of charging I noticed something kinda bad. The car is a '62 and came with a 144 and a generator. Now it sports a 289 and the corresponding '67 alternator. However, whoever did the wiring just kinda slapped it together and left the old voltage regulator with the new alternator.

Here I will say, I changed none of the wiring to cause it to stop charging, that all just happened overnight.

This is how the wiring is with the car uncharging. I'll list the item, where the wire is connected, the wire color and where it goes.

Alternator
White-STA-Wire is snipped 6" from alt
Black/Red-BAT-Wire goes to battery(+) and a yellow wire into the firewall
Black-GND-Wire is snipped 6" from alt
Pink/Blue-"Post under BAT"-Goes to FLD on VR

Voltage Regulator
Black/White-FLD-To "Post under BAT" on alternator
Black-BAT-To battery (+)
Yellow-BAT-To firewall
Black/Red Ground-Not grounded to anything, snipped 2' from VR
Small Yellow/Black-ARM-Firewall
Yellow/Black-ARM-Firewall

I'm trying to sort everything out and I am quite confused. I would like to install the proper voltage regulator and get the wires in the right order. If anybody knows what's up. Please help.

On top of that I was also recommended a modern 1-wire alternator. Good idea? Or would getting that into my old system just make things more complicated?

When I converted to an alt on my Falcon, I had to add 1 wire from the alt to the VR and reroute. The link given is a good one. Since you are going to have to do some cutting & rerouting, have you considered a Ford alt that has the VR built into it? It has a higher output 85 amp or so, and all you need to do is get the harness from any Mustang or Ranger with the intergral VR. The VR on the radiator support is eliminated. It physically fits in place of the old alts. You may have to add a washer to the spacer to get the blet to line up, but that's all i had to do for getting the belt to line up. (a very flat washer on the spacer to the block maybe 1/16" or so) If the regulator ever stops working, you simply replace the VR mounted on the outside of the alt. I did this to my 63 Ranchero and 64 Falcon and had no problems. A harness from the Ranger is best on those trucks (87-89) that have the harness go completly accros the engine to the connector on the driver's side. It is long and more wire than you need for your car. Also get a wire of a gauge similiar to the one that is the large one on the harness as this will be used to bring 1) the output to the starter solenoid /battery cable side of the pos battery cable-to charge the battery and 2)to the black/yell wire (about 14 /16 gauge) Ford generator wire that goes to the plug-in on the firewall (and to the headlight switch)
