Roger, besides going aftermarket, there are two basic ways to get where you're going with factory stuff. One is to get the remaining harness and ECM from the same model 1996 vehicle the engine came from. This direction gives you an ECM that will play nicer as it is already calibrated for the MAF, injectors, camshaft timing and other stuff your specific engine has. It should plug in and at least run well enough to get to the tuner's shop, and possibly much better than that depending on teh mods you have done and stuff you've deleted.
The second way is to find the tuner you want to have do the alterations and tuning first, and ask them which ECMs would be best to locate and why. Some tuners are more comfortable with certain ECM versions, or certain ECMs may have features that will suit your specific end-use better. You should not get an expensive answer, but rather a some ECM numbers you can go shop or hunt the wrecking yards for.
If you do get the suggestion to use a non-Ford ECM, just ask why. Like buying an intake manifold or choosing racing tires, there are reasons that should make sense when you ask. Good luck!
