Well if your dropping a 351 in ir, you not worried about originality. Sooo, with this upgrade you should be upgrading the ignition and wiring to an MSD or similar type aftermarket ignition, and if your gonna run a fuel injection, again, go with an aftermarket, or tie the stock Ford injection from the 351 into the new MSD.

i got a 1966 mustang. it previously had a v8 and i am plannig on putting a 351 windsor in it. my question is if i can just keep the original harness from the mustang and make it work with the 351w.
I have a 408W in my 66 mustang with the original wiring harness for now. The only thing I had to do was splice one wire running to the coil. Beware though with the headers they are really really tight to fit in the car unless you have already cut the shock towers out and went with a rod and customs front end.
