I have a 86 GT and I am looking to improve HP.

All of the aftermarket heads I see say not for 86 302. ( 86 has flat top pistons)

Can I replace my heads with aftermarket or do I have to work the stock heads?

If I have to work my stock heads what about valves?

Please help

The problem with the 86 as you mentioned is the pistons . They have no valve reliefs in the top.These can be cut in the pistons if the pistons are in good shape and worth saving,otherwise I'd get some new pistons then you can use any head you want,the 86 had poor flowing heads as you probably know.If your getting new reliefs cut in your pistons get them cut to fit bigger valves with lots of lift in case you get some aftermarket heads with bigger valves.
