Can anyone tell me what the two wires on the top of a T5 are? I am swapping one and the T5 I am removing doesn't have this wire with the two pin connector. It is not the back-up lights as I have this plug on present trans. The picture on the "T5 upgrades article" at this site shows wire harness I am talking about. Thanks for any help folks.

Just a guess, but is it the neutral safety switch?

They are, in fact, the reverse lights.

Actually in fact, The backup light smitch is on the side of the tranny case. The switch on the top is what tells the computer when the transmission is in neutral for self diagnostics.
